If you did the default install of Calibre, maybe you can delete the folder calibre under /opt and rename your Calibre Library folder and then try reinstalling it. After installing 12.10 and re-installing Calibre, I just copied the folder "Calibre Library" back over to my home folder and everything just worked. I did a clean install of 12.10 not an upgrade.
